Fix false diagnostic failures in make doctor by moving metaapi-cloud-sdk
from CORE_DEPENDENCIES to OPTIONAL_DEPENDENCIES in scripts/doctor.py.
Enhance scripts/bootstrap.sh to discover python3.11 when default python3
points to another version.

Problem:
Running 'make bootstrap' on clean setups failed with ResolutionImpossible due to python-socketio==5.16.4 conflicting with metaapi-cloud-sdk==29.1.1 (requires python-socketio<5.0.0,>=4.6.0). Additionally, scripts/doctor.py contained a Ruff RUF005 list concatenation lint violation on line 675.
Root Cause:
python-socketio was set to 5.16.4 across requirements files, breaking metaapi-cloud-sdk requirement bounds (<5.0.0, >=4.6.0). In scripts/doctor.py, line 675 used list concatenation [str(venv_python)] + sys.argv instead of list unpacking.
Solution:
Re-pinned python-socketio==4.6.1 across pyproject.toml and all 7 requirements*.txt files. Fixed Ruff RUF005 in scripts/doctor.py using list unpacking [str(venv_python), *sys.argv].
Impact:
'make bootstrap' completes cleanly out-of-the-box. 'make doctor' reports SYSTEM READY, and 'make demo-synthetic' executes deterministically.
Validation:
- make bootstrap: SUCCESS
- make doctor: SYSTEM READY
- make demo-synthetic: VERIFIED
- python3 scripts/verify_dependencies.py: HARMONIZED
- pytest tests/: 3 PASSED
Safety Check:
Confirmed no trading logic, risk management, model code, credentials, or security controls modified. Strictly limited to DX runtime surfaces.
Remaining Gaps:
None. Next runtime candidate is adding automatic pre-commit hook installer in bootstrap.sh.

Create the missing credibility report docs/audits/CORRECTIVE_ACTION_VERIFICATION.md documenting three major corrective resolutions:
1. Pinned python-socketio to 4.6.1 in all requirements to resolve strict dependency conflict with metaapi-cloud-sdk.
2. Cleared pre-existing diagnostics lint warnings (F841, RUF059, SIM117) to bring active developer experience lints down to zero.
3. Implemented check_graft_alignment and rebase onto diagnostics in scripts/doctor.py to mitigate disconnected git history issues.
Also update docs/audits/README.md to transition CORRECTIVE_ACTION_VERIFICATION.md status from Upcoming to Active.

Problem: New contributors lacked a clear, programmatically verified way to ensure their changes stayed within "Safe Zones" (docs, tests, scripts) and were aligned with the repository's unique "history graft" workflow.
Solution: Enhanced `scripts/doctor.py` with a `check_contribution_safety()` audit that categorizes local changes into Safe, Utility, or Sensitive zones based on `docs/CONTRIBUTION_MAP.md`. Improved `check_graft_alignment()` to fail explicitly when a rebase is required due to a daily history graft. Updated `docs/FIRST_REAL_CONTRIBUTION.md` to include these verification steps.
Impact: Programmatically reduces contributor ambiguity, speeds up safe-zone PR reviews, and ensures all contributions are correctly aligned with the latest repository state.
Validation: Manually verified with file simulations (Safe/Utility/Sensitive), passed `ruff` linting, and passed relevant `pytest` triage tests.
Safety Check: No trading, risk, or core logic was modified. All changes are confined to developer diagnostics and documentation.

This commit resolves critical "first-run" friction by aligning the
repository's dependency tree with stable, existing versions. Previously,
the bootstrap process was blocked by hallucinated pins for core ML and
data libraries.
Key changes:
- Corrected non-existent pins: torch (2.12.0 -> 2.5.1), pandas (2.3.3 -> 2.2.3).
- Fixed MetaAPI conflict: pinned python-socketio to 4.6.1.
- Synchronized all 7 requirements files, pyproject.toml, and scripts/doctor.py.
- Restored 'make bootstrap' and 'make doctor' functionality.
Baseline drift in linting and tests remains documented for escalation.
No trading or risk logic was modified.

This commit stabilizes the developer runtime flow by:
1. Enhancing scripts/bootstrap.sh with OS detection and early diagnostic tool installation.
2. Updating scripts/doctor.py to handle cross-platform dependencies (making MetaTrader5 optional on Linux/Mac).
3. Improving error messaging and resilience when encountering broken dependency versions in requirements files.
4. Adding automated support for torch+cpu index resolution on Linux.

Problem:
New developers are frequently blocked by TA-Lib installation failures during 'make bootstrap' if the system-level C-library is missing. Additionally, 'make doctor' reports this as a critical failure, even though the bot has functional fallbacks.
Root Cause:
- scripts/bootstrap.sh used a single 'pip install -r requirements.txt' call that failed completely if any package (like TA-Lib) failed to build.
- scripts/doctor.py classified missing TA-Lib as a hard FAILED state.
- Dependency mismatch for python-socketio between requirements.txt and pyproject.toml caused sync audit failures.
Solution:
- Enhanced scripts/bootstrap.sh with a 'resilient installation' mode that catches failures, installs other dependencies, and provides clear remediation steps for TA-Lib.
- Updated scripts/doctor.py to downgrade TA-Lib issues to WARNING, reflecting its optional status.
- Harmonized python-socketio to v5.14.0 across all configuration files.
- Updated doctor unit tests to align with new diagnostic logic.
Impact:
- Reduced time-to-first-success for developers in restricted environments.
- Clearer, more accurate system health reporting.
- 100% synchronization of overlapping dependencies.
Validation:
- Ran 'make bootstrap' and confirmed it proceeds even when TA-Lib builds are mocked to fail.
- Ran 'make doctor' and verified WARNING status for missing TA-Lib.
- Verified 'scripts/verify_dependencies.py' now passes.
- All 8 tests in 'tests/test_doctor_diagnostics.py' passed.
Safety Check:
- Confirmed no modifications to trading, risk, or execution logic.
- Changes are isolated to developer tools and configuration sync.
Remaining Gaps:
- Integration of the Interactive Setup Wizard as the primary README recommendation.
- Automated installation of the TA-Lib C-library for common Linux distributions.

- Sync pyproject.toml with requirements.txt by adding missing dependencies (python-socketio) and type stubs.
- Enhance scripts/verify_dependencies.py to include pyproject.toml in the harmonization check, ensuring it remains the source of truth.

- Improve script resilience with tomllib/tomli compatibility for wider environment support.
- Flatten nested logic in doctor.py to comply with linting standards.

This commit introduces a unified developer workflow to reduce setup friction
and improve first-run success. Key additions include:
- Makefile: Standardizes commands for bootstrap, doctor, test, lint, and demo.
- scripts/bootstrap.sh: Automates environment setup with OS-aware dependency handling.
- scripts/doctor.py: Diagnostic tool to verify Python version, dependencies, .env, and TA-Lib.
These tools allow a new engineer to reach a "runnable" state within minutes.
